Was that absolutely necessary after you have removed HW_VER_3?

Also, note that bank 3 is 2.5V and those HW_VER resistors are still on 
3.3V on your schematics. While this will not damage the FPGA, it is 
cleaner to connect them to 2.5V if you really have to use bank 3.

What about duplicating the current circuit, and using one for USB and 
the other for the rest of the board?

FLASH_RESET_N shouldn't be connected to the FPGA anymore, and SW_RESET_N 
should go to P22 (the current flash reset pin).

Also I think C238 should be removed completely (not just DNP).

And a trivial detail - the reset IC background should be yellow on the 
schematics.
